When noise is heard while shifting into two or more gears occur this only indicates problem inside the transmission assembly. Usually this is an indication of problem involving parts that is rotating, with that said the possible problem is the input shaft bearings or the main shaft bearings since this is the only parts that rotates at all times. This is just a possibility, we can only determine the exact cause of the problem if the actual transmission is opened up and inspected.
